I ran into an issue similar to this on a RH9 install.  A 5k file being
written to a Samba share would take between 30 seconds and 7 minutes,
and multiple people were experiencing it from different subnets in
addition to the multiple file copy problem.

I wound up replacing the built-in ethernet device with a 3C905TX and
so far seems to be good.  Take a look at your NIC error counts, and
try adjusting your speed settings as well.

In regards to HDD monitors, look for iostat as well as smartmontools IIRC...
